Can I run an air conditioner during a thunderstorm if it’s plugged into a surge protector?

I know that thunderstorms can kill the compressor, but is it ok to leave an air conditioner on if it’s plugged into a surge protector? Or are power surges not the issue with thunderstorms?

I have a portable air conditioner (plastic duct work attached to the window, with the unit sitting inside the house. So I’m not worried about lightning striking the unit.)
